R is an increasingly popular language and environment for statistical computing. It is also widely used for network analysis as the free R-package igraph (http://igraph.sourceforge.net/) includes implementations for classic graph theory problems like minimum spanning trees and network flow, and also implements algorithms for many recent network analysis methods.
